Maintaining a server in Windows?

I read the guide on creating a server. it was great by the way but i feel there should be more information in maintaining a server. like must the server shutdown for mod updates or additions? how to do things once the server is up and running without having to shutdown the server and kick out the clients. I have my server setup to backup my world folder daily without having to shutdown my server using a batch file and xcopy commands. and it works great but if i want to add or change something i have to shut down my server is this really necessary or is there a way to do it without shutting down.

You can add and enable a mod without shutting down: however, if you want that mod to load, you would need to restart the server.
